Contrary to popular belief, birth control is not made with progesterone. It is actually progestin, a synthetic look alike to progesterone, but still very different from one another. Progesterone is actually naturally occurring in the body and works hand in hand with estrogen, testosterone, and cortisol levels, managing adrenal glands as well. This is something progestin cannot do. Progestin simply aids in the prevention of ovulation. Progesterone actually aids in the fertilization of the egg inside your uterus and maintains pregnancy as well. 
With that said, yes. Birth control can absolutely effect levels of progesterone. I have experienced this first hand. I took birth control for about eight years and it threw my body off so badly. Not only did it cause estrogen dominance (particularly bad estrogen), but it caused a massive spike in my cortisol levels, a diagnosis of adrenal fatigue, and plummeting levels of testosterone, good estrogen, and progesterone. I’ve been pretty infertile for the last year that I’ve been off birth control, trying to take control of my levels and detox my system. It’s been difficult to say the least.
