I mean is the sentiment the same, to honor the parent? Sure. But I think the depth of meaning is different. Or the significance is different. Something is different. 
If I was going to use a family name, I’d use a deceased (good) parent’s name before a living (good) parent’s name, everything else being equal.

We used my FIL’s name as a middle name. He is living but his father, with the same name, has passed.

My son was born a year after my grandfather died so he has 2 middle names one  after my grandfather and one after my dad who was still alive at the time. Dad passed away when my son was 4 and I think both names mean a lot more now.
