I've always been taught to pee after sex to lower the risk of getting a uti or anything like that from sex. But if you pee from one hole, and the penis goes into another, how does peeing after sex help with anything?

It's called a "Urinary tract infection" because it happens in... Your urinary tract. Though your vaginal opening is NOT part of the urinary tract, the act of Sex just stirs up various bacteria that could potentially irritate the urithera, so that's why it's good to just flush anything unwanted out.
