Gaining Muscle when short and slim

I'm a 5 ft 1, 100 pound teen girl. My body type is slim ( 34 bust- 24 waist-35 hips) but I want to gain a little more muscle and be more fit in general. I love my body just the way it is, I'm just trying to get into better shape ( because I'm not a very athletic person). I run about 2 miles every day and have started the 50 day squat challenge. Any work outs you guys suggest?
