My boyfriend is the sweetest but the only thing that gets me off is when I personally use clitoral stimulation. Is it bad that he can't get me off from only penetration? When we first started being sexually intimate I was able to get close to orgasm by just penetration as well.

This is a "problem" that many women have. Actually it's more common to be unable to come from penetration than the opposite.

The clit is where the magic happens.

It's important that both you and your boyfriend don't think this is poor reflection on him or his skill. 
Try to see it this way - it's like focusing only on one part of his penis. Chances are - if you're only fondling the balls, he'd have trouble coming but if you pay attention to his shaft and the head of it then it's much better. That's sort of how I can best explain it.
