We had sex last night and afterwards, I commented “That was quick” but my Bf didn’t say anything in the moment so I didn’t think anything of it. 
The next morning he pulled me aside and said that hurt his self esteem. 
What can I do to make it up to him? How can I better encourage him in life and through sex?

Yeah I agree that the answer is totally different depending on if he made sure you were able to orgasm too.
If he made sure you orgasmed, whether during sex, after, or before, then I would say something like "thanks for letting me know how you felt. I didn't mean it in a bad way. It just felt so good that I really missed you when it was over! I especially liked when you did xyz! You're so sexy when..." and just genedally tell / show him how you feel about him. Build him back up. Next time you have sex, say something loving or appreciative afterward.
On the other hand, if he didn't make sure you had a chance to orgasm by some means or other, then you need to talk to him about how he needs to start prioritizing your satisfaction. Of course you'd be snippy/critical if he's getting his needs met but not reciprocating.

He should try to get you where you need to go but also remember if he was making little snide comments about you, you wouldn't be so eager to get him off either.  A lot of guys are really sensitive about how long they last. Build each other up in sex. It will make it better for both of you.
