So tomorrow I go in to get my tablets after being diagnosed with a blighted ovum. Do I count tomorrow as my cycle day 1?

Answer

First day of full bleed.  But may not be a norm cycle if you will.  
Due to the pills you will have to wait 3 to 6 months before trying again usually.
