If it’s mean to call someone fat, then it’s mean to call someone skinny. Its the exact same thing, so yes I agree calling someone skinny can be a bit offensive.

My sister had/has a really hard time putting on weight when she was in high school and she hated and still hates to be called skinny. She works really hard to be at a healthy weight.

I think saying someone is skinny is the non PC description. 😊 I personally don't find it insulting but others might.
