I just got a new niece this past April named Mackenzie. They also struggled with how to spell it. I wouldn't capitalize, but I think you should do what you like. I also understand the desire to use a family name for the middle name. I'm struggling with that myself for my baby girl who will be here next month. I'm not sure what I have picked will flow. However, I've had a lot of encouragement and support behind the reasoning. If Emily is important to you, I think you should absolutely use it. Its a beautiful name and the meaning alone makes it fit perfectly!
