Yes, the acid in it can sometimes cause sores or small ulcers known as canker sores. They're not contagious and should heal quickly once you discontinue the irritant.

Canker sores are caused by herpes virus, not cranberry juice.  Small ulcers can be caused by acid.  Are you sure they are canker sores?
