endometriosis

We have been trying to get pregnant for 2 1/2 years now, have had all the blood tests and confirmed I am ovulating, husband had Sperm count test was excellent. I was put on clomid for 3 months. I was told to stop it as in December I ended up in hospital in severe pain. Found out there was a cyst on my left ovary. Just had another ultra sound and cyst is still there but bigger. Went to the obgyn and she told me that I have endometriosis. She recommends to do surgery to drain the cyst and remove some of the extra tissue in there. But I am worried now that we won't be able to have a baby. There is nothing more that I want in this world then to have a baby. Just wondering if anyone else has been dealing with endometriosis and if they have had any luck with getting pregnant??
