If you’re set on using a nickname I’d go with Charlotte nn “Charlie” because I personally don’t think those nicknames go with those first names. I’d associate a different nickname than the ones you had listed with each of them

Caroline is my favourite name on your list, followed closely by Charlotte because I love the name Charlie. For Caroline though, I may be biased but the nickname that comes to mind for it is Cara. 
I would warn against something like Madison if you really don't like the nickname Madi, because although you will call her Emmy (which is adorable) friends and family will likely end up calling her Madi. I had to scrap my favourite boy name because I loathed the nickname associated with it.

I love Caroline & the nickname Carlie is so cute! It's timeless & classic! 
Charlotte is nice too, but it's become sooooooo popular along with Charlie. I do like the nn Lottie though!

Alexis. But I’d probably call her Lexi. Alexis was my baby name since I was 12!!!! and my “best friend” “forgot” and used it for her daughter 🙄🙄
